I haven't been able to access mail at all since the migration via pop or roundcube. The webservice and ftp work great though so I'm not quite sure where the issue is. Anyway, thanks! odd... well it's fixed at least. Also converted the remainder of the mailboxes on the server over to Maildir, so there is only one format I need to worry about.
